The boot you removed was called a dust jacket. It kept out dirt and debris from the plunger shaft and has nothing to do with whether your getting air in the system.
Raise the ass of the quad a good foot or two into the air and leave it overnite. In the morning bleed the brake like normal. You can also try tapping the lines a few times to help any trapped air reach a bleed point.
